Probe Design Specifications:
The selection process was strongly biased in favor of 3' region of consensus transcripts derived from the assembly of multiple high quality EST sequences. Sequences identified by Gene Ontology were included. The oligos derived from the contigs were 60bp in length in comparison to the 70mer 22K array formerly designed. Default Tm was used.
 
 
How I designed the array:
This array is based on an initial 22K 70mer oligo microarray design plus 20,411 additional contigs from Atlantic salmon (Salmo salar) and rainbow trout (Oncorhynchus mykiss). The initial 22K oligos were designed to capture non-redundant conserved sequence areas (> 95% similar) between Rainbow trout and Atlantic salmon, primarily located in the 3' most 600-800bp of assembled contigs. The array is composed mainly of Atlantic salmon elements with 7-8K rainbow trout cDNA elements or features. 84% are well annotated with fairly stringent hits (e-value cutoff: 1e-10) to public databases (December 17, 2009). Efforts to annotate contigs that are unknown thus far will continue. Please refer to Array Description file for more information on the design.
