Download CGH/ChIP Probe Scoring results

 

After you set up a CGH/ChIP Probe Scoring job, and eArray completes it, the job has a status of Complete, and you can download the results.

  1. Set the application type to CGH or ChIP.

  2. Click the Workspace tab, or enter a collaboration.

  3. Click Probe > Probe Score.

    A probe upload page appears. A search results pane appears at the bottom of the page with your current CGH or ChIP Probe Scoring jobs.

  4. Locate the desired job in the Search Results pane at the bottom of the page.

    eArray does not automatically update the list of jobs once it appears. Click Refresh to update the list to its most current form.

  5. In the Actions column of the Search Results pane, next to the desired completed job, click Download.

    A File Download window appears.

  6. Click Save.

    A Save As dialog box appears.

  7. Select a location for the downloaded files, then click Save.

    eArray downloads a *.zip format file to the location that you selected. You can extract the files in the archive, and view them with a word processing or spreadsheet program. These files are available:

Lists each probe that was submitted for scoring, and its Tm, %GC, and performance score.

In this file, the column PredictedSlope gives the probe performance scores. The higher the score, the more likely it is that the probe will produce a good log ratio response on the Agilent microarray platform.

ProbeScoreCuration_fate

Lists each probe that was submitted for scoring, its status, and its length (in nucleotides). The status of the probe is Pass if the probe passed validation checks. Probes can fail validation if they:

  • Have an improper or duplicate probe ID

  • Are too short or too long

  • Are identified as non-conforming

  • Were removed because they have a sequence that is the same as another probe that already exists on eArray

ProbeScoreCuration_sum

Gives general identifying information about the probe scoring job and statistical information about the set of probes that was scored.
